Media Tool causes key information to disappear

I've seen this at 2 separate clients recently. After the Media Tool has been opened the start key numbers in some dailies bins will disappear and reappear randomly. When the key numbers are not appearing in the bin they do not show up in lists either. I was told by an experienced film assistant that this has been an issue for years. His explanation went something like this:

When the actual media files are created, the metadata containing information such as key numbers is embedded in the file. Sometimes it contains key information and sometimes it does not (or has wrong key info). When the bins are created the correct key number information is added to the appropriate column and this information will override the metadata. Any incorrect key information in the metadata is not an issue unless the Mediatool is opened and Mediafiles box is selected. At this point Composer is looking at the metadata information to create bin information in the Mediatool. Once this new bin information is created in the Mediatool it will override the correct bin information at which point the Project starts to become "infected".

Can anyone shed some light on this subject? We've tried a new project, rebuilding MSM files and a host of other things. I appreciate any info.
